Clustering of variables is as a way to arrange variables into homogeneous clusters, i.e., groups of variables which are strongly related to each other and thus bring the same information. These approaches can then be useful for dimension reduction and variable selection. Several specific methods have been developed for the clustering of numerical variables. However concerning qualitative variables or mixtures of quantitative and qualitative variables, far fewer methods have been proposed. The R package <b>ClustOfVar</b> was specifically developed for this purpose. The homogeneity criterion of a cluster is defined as the sum of correlation ratios (for qualitative variables) and squared correlations (for quantitative variables) to a synthetic quantitative variable, summarizing ``as good as possible'' the variables in the cluster. This synthetic variable is the first principal component obtained with the PCAMIX method. Two clustering algorithms are proposed to optimize the homogeneity criterion: iterative relocation algorithm and ascendant hierarchical clustering. We also propose a bootstrap approach in order to determine suitable numbers of clusters. We illustrate the methodologies and the associated package on small datasets.
In a rapidly changing landscape highly impacted by anthropogenic activities, the great apes are facing new challenges to coexist with humans. For chimpanzee communities inhabiting encroached territories, not bordered by rival conspecifics but by human agricultural fields, such boundaries are risky areas. To investigate the hypothesis that they use specific strategies for incursions out of the forest into maize fields to prevent the risk of detection by humans guarding their field, we carried out video recordings of chimpanzees at the edge of the forest bordered by a maize plantation in Kibale National Park, Uganda. Contrary to our expectations, large parties are engaged in crop-raids, including vulnerable individuals such as females with clinging infants. More surprisingly chimpanzees were crop-raiding during the night. They also stayed longer in the maize field and presented few signs of vigilance and anxiety during these nocturnal crop-raids. While nocturnal activities of chimpanzees have been reported during full moon periods, this is the first record of frequent and repeated nocturnal activities after twilight, in darkness. Habitat destruction may have promoted behavioural adjustments such as nocturnal exploitation of open croplands.

Despite the spread of road infrastructures throughout Africa to support regional development, industry, and tourism, few studies have examined how wild animals adapt their behavior and ecology in road-forest ecotones. Indeed, while numerous studies have demonstrated chimpanzee adaptability in anthropogenic landscapes, none have examined the effects of asphalted highways on wild chimpanzee behaviors. In a 29-month survey, we assessed the dangers posed by an asphalted road crossing the Sebitoli area of Kibale National Park (Uganda). We analyzed 122 individual chimpanzee crossings. Although the asphalted road represents a substantial threat to crossing animals (89 motorized vehicles per hour use this road and individuals of six different primate species were killed in 1 year), chimpanzees took into account this risk. More than 90% of the individuals looked right and left before and while crossing. Chimpanzees crossed in small subgroups (average 2.7 subgroups of 2.1 individuals per crossing event). Whole parties crossed more rapidly when chimpanzees were more numerous in the crossing groups. The individuals most vulnerable to the dangers of road crossing (females with dependents, immature, and severely injured individuals) crossed less frequently compared with non-vulnerable individuals (lone and healthy adolescents and adults). Moreover, healthy adult males, who were the most frequent crossing individuals, led progressions more frequently when crossing the road than when climbing or descending feeding trees. Almost 20% of the individuals that crossed paid attention to conspecifics by checking on them or waiting for them while crossing. These observations are relevant for our understanding of adaptive behavior among chimpanzees in human-impacted habitats. Further investigations are needed to better evaluate the effects of busy roads on adolescent female dispersal and on their use of territories. Mitigation measures (e.g., bridges, underpasses, reduced speed limits, speed-bumps, signposts, or police controls) should be established in this area.
Reticulitermes santonensis is a subterranean termite that invades urban areas in France and elsewhere where it causes damage to human-built structures. We investigated the breeding system, colony and population genetic structure, and mode of dispersal of two French populations of R. santonensis. Termite workers were sampled from 43 and 31 collection points, respectively, from a natural population in west-central France (in and around the island of Oleron) and an urban population (Paris). Ten to 20 workers per collection point were genotyped at nine variable microsatellite loci to determine colony identity and to infer colony breeding structure. There was a total of 26 colonies, some of which were spatially expansive, extending up to 320 linear metres. Altogether, the analysis of genotype distribution, F-statistics and relatedness coefficients suggested that all colonies were extended families headed by numerous neotenics (nonwinged precocious reproductives) probably descended from pairs of primary (winged) reproductives. Isolation by distance among collection points within two large colonies from both populations suggested spatially separated reproductive centres with restricted movement of workers and neotenics. There was a moderate level of genetic differentiation (F(ST) = 0.10) between the Oleron and Paris populations, and the number of alleles was significantly higher in Oleron than in Paris, as expected if the Paris population went through bottlenecks when it was introduced from western France. We hypothesize that the diverse and flexible breeding systems found in subterranean termites pre-adapt them to invade new or marginal habitats. Considering that R. santonensis may be an introduced population of the North American species R. flavipes, a breeding system consisting primarily of extended family colonies containing many neotenic reproductives may facilitate human-mediated spread and establishment of R. santonensis in urban areas with harsh climates.
Launched in 2019, the French Citizens' Convention for Climate (CCC) tasked 150 randomly chosen citizens with proposing fair and effective measures to fight climate change. This was to be fulfilled through an "innovative co-construction procedure", involving some unspecified external input alongside that from the citizens. Did inputs from the steering bodies undermine the citizens' accountability for the output? Did co-construction help the output resonate with the general public, as is expected from a citizens' assembly? To answer these questions, we build on our unique experience in observing the CCC proceedings and documenting them with qualitative and quantitative data. We find that the steering bodies' input, albeit significant, did not impair the citizens' agency, creativity, and freedom of choice. While succeeding in creating consensus among the citizens who were involved, this co-constructive approach, however, failed to generate significant support among the broader public. These results call for a strengthening of the commitment structure that determines how follow-up on the proposals from a citizens' assembly should be conducted.
Landscape patterns and chimpanzee (Pan troglodytes schweinfurthii) densities in Kibale National Park show important variation among communities that are geographically close to one another (from 1.5 to 5.1 chimpanzees/km2). Anthropogenic activities inside the park (past logging activities, current encroachment) and outside its limits (food and cash crops) may impact the amount and distribution of food resources for chimpanzees (frugivorous species) and their spatial distribution within the park. Spatial and temporal patterns of fruit availability were recorded over 18 months at Sebitoli (a site of intermediate chimpanzee density and higher anthropic pressure) with the aim of understanding the factors explaining chimpanzee density there, in comparison to results from two other sites, also in Kibale: Kanyawara (low chimpanzee density) and Ngogo (high density, and furthest from Sebitoli). Because of the post-logging regenerating status of the forest in Sebitoli and Kanyawara, smaller basal area (BA) of fruiting trees most widely consumed by the chimpanzees in Kanyawara and Sebitoli was expected compared to Ngogo (not logged commercially). Due to the distance between sites, spatial and temporal fruit abundance in Sebitoli was expected to be more similar to Kanyawara than to Ngogo. While species functional classes consumed by Sebitoli chimpanzees (foods eaten during periods of high or low fruit abundance) differ from the two other sites, Sebitoli is very similar to Kanyawara in terms of land-cover and consumed species. Among feeding trees, Ficus species are particularly important resources for chimpanzees at Sebitoli, where their basal area is higher than at Kanywara or Ngogo. Ficus species provided a relatively consistent supply of food for chimpanzees throughout the year, and we suggest that this could help to explain the unusually high density of chimpanzees in such a disturbed site.
Diversity of trajectories of post-socialist transforming economies is a stylized fact of this experience of system change. The paper explores the relations between change in formal and informal rules in historical perspective, discussing new institutional views about rationality of formal institutions and detrimental inertia of informal institutions. It submits that an open and complex approach of the centrality of formal/informal rules interaction may give a better explanation to the multiplicity of national post-socialist pathways.
Embryotoxic effects of two inorganic arsenic compounds, sodium arsenite (Asi) and sodium arsenate (Asa), on the development of mouse embryos during early organogenesis were studied using the whole embryo culture technique. Embryos with three to five somites exposed to 1-40 microM Asi or to 10-400 microM Asa were cultured for 48 hours and their development was compared with that of control embryos. Asi proved to be teratogenic between 3 and 4 microM and embryolethal at higher concentrations; Asa had similar activity but at concentrations ten times higher than for Asi. Both compounds produced a growth retardation and a similar pattern of defects. Growth retardation was indicated by a statistically significant reduction in crown-rump length, head length, and yolk sac diameter. Abnormal embryos were characterized by hypoplasia of the prosencephalon with open neural tube, hydropericardium, somite abnormalities, and failure of development of limb buds and sensory placodes. These results confirm that both Asa and Asi are embryotoxic compounds and that the Asi activity occurs at concentrations ten times lower than for Asa. Our results suggest that in humans both of these compounds may be involved in part of "unaccountable" early abortions and malformations claimed to be due to the toxicity of heavy metals.
Landscape graphs are increasingly used in ecology, conservation, and landscape planning for modeling habitat connectivity of wildlife species. We present here the follow-up of Graphab, a software application for modeling habitat networks. This application has been recently enhanced by advanced functions of spatial analysis, command-line facilities, and connections with other software applications. It has been used in many studies, first in ecological studies for analyzing the role of landscape connectivity on biological responses measured in the field, second for supporting decisions concerning biodiversity preservation. Future improvements could be made to make the links more realistic with respect to ecological processes.
Abstract The restoration of in‐stream habitats by structural improvement of stream beds is more and more frequent, but the ecological consequences of such works are still little known. We have examined the influence of the deposit of a 15 cm gravel layer over the stream bottom on the chemical characteristics of the interstitial water, the sediment grain size and the composition of the benthic assemblages. We have compared a restored reach to an upstream control over three years and at three seasons each year. Dissolved oxygen, ammonium, nitrite and nitrate contents were measured in both surface and interstitial (−15 cm deep) waters, together with the depth of anoxia estimated using wooden stakes and fine sediment content at the surface. During the same period and seasons, benthic invertebrates were sampled at five points in each reach. The restoration induced an increase in vertical exchanges of water between surface and interstitial habitats, with an increase in the depth of hypoxia. Changes were observed in the composition of invertebrate communities, but not in the density or in the taxonomic richness of assemblages. These changes in assemblages were fragile: a local disturbance (such as a drying period) diminished the beneficial effect of the restoration with the disappearance of several organisms. The viability of such restoration works may be associated with catchment management designed to reduce fine sediment inputs to the river. Copyright © 2007 John Wiley & Sons, Ltd.
Summary The improvement of tools for protecting biodiversity requires integrating habitat connectivity to build efficient ecological networks that facilitate the movement of species under pressure from global change. Several methodological and scientific challenges are faced in constructing such networks. First, ecological networks need to incorporate habitat connectivity for species with different ecological requirements. Secondly, the networks should be based on functional connectivity rather than on structural connectivity alone. Thirdly, connectivity needs to be treated as a continuous variable. We propose a non‐oriented approach of landscape description to identify favourable areas and measure functional connectivity for multi‐specific applications, using three groups of common bird species (farmland specialists, forest specialists and generalists) as indicators of biodiversity. In the highly anthropized region of Seine‐et‐Marne, we defined 20 landscape types based on composition and configuration. We used statistical modelling to obtain a value of favourability for each landscape type for each bird group. We then mapped landscape favourability, for the three groups in 1982 and 2003 to identify favourable entities (adjacent favourable landscape units) and determine connectivity. We then examined temporal changes in the favourable areas and their connectivity and determined the sensitivity of the favourable landscape types to land cover change. Composition and configuration both influenced landscape favourability. Some landscape types were favourable for several groups of species and could potentially serve as junction landscapes in ecological networks that accommodate a variety of ecological requirements. Increasing urbanization and fragmentation between 1982 and 2003 resulted in a decrease in favourable landscape units, as well as consequent decreases in favourable areas and connectivity, for the three species groups. Connectivity loss was greatest for farmland and generalist species, as it was already high for forest species in 1982. Such a non‐oriented landscape description could be used to delineate multi‐specific ecological networks at regional and national scales and could be further developed to study the connectivity of communities. The maps of favourability produced here could also be used in combination with other methods, such as graphs or circuits, to detect ecological corridors and stepping stones to habitat connectivity.
This Special Issue expands mobilities research through the idea of therapeutic mobilities, which consist of multiple movements of health-related things and beings, including, though not limited to, nurses, doctors, patients, narratives, information, gifts and pharmaceuticals. The therapeutic emerges from the encounters of mobile human and non-human, animate and inanimate subjects with places and environments and the individual components they are made of. We argue that an interaction of mobilities and health research offers essential benefits: First, it contributes to knowledge production in a field of tremendous social relevance, i.e. transnational health care. Second, it encourages researchers to think about and through functionally limited, ill, injured, mentally disturbed, unwell and hurting bodies. Third, it engages with the transformative character of mobilities at various scales. And fourth, it brings together different kinds of mobilities. The papers in this Special Issue contribute to three themes key for the therapeutic in mobilities: a) transformations (and stabilizations) of selves, bodies and positionalities, b) uneven im/mobilities and therapeutic inequalities and c) multiple and contingent im/mobilities. Therapeutic mobilities comprise practices and processes that are multi-layered and mutable; sometimes bizarre, sometimes ironic, often drastically uneven; sometimes brutal, sometimes beautiful – and sometimes all of this at the same time.
Background: Stroke is the leading cause of adult long-term disability in Western countries. Intravenous thrombolytic therapy with recombinant tissue plasminogen activator is safe and effective within the first 4.5 h after the onset of stroke. Various factors delaying acute stroke care have been identified in the literature. This review aimed to provide an overview of factors delaying acute stroke care and attempted to show how they interact in a synthetic framework. Methods: We conducted a systematic review of literature reviews published in Medline and DORIS until 2016 on factors influencing acute stroke pathway timeframe. Results: We analyzed 31 reviews that cover all factors of delays from stroke onset to treatment. We identified 27 factors that had a significant impact on acute stroke care and can be categorized into four distinct categories: patient-related factors, training, resources and lack of coordination. We also reported associations between factors observed in both between categories (mainly between patients and organizational/logistical factors) and within categories. Conclusion: This review provides a wide overview of factors influencing acute stroke pathway. Since it was observed that the identified factors were interrelated, they needed to be analyzed in a systematic way. We hence created a synthetic framework that combines several categories of factors while assuming that factor weight varies from a study context to another. Better knowledge on underlying mechanisms between factors would provide crucial improvement of the interventions aiming at reducing delays in both pre-hospital and inhospital stages. For future research, we recommend adopting a systemic perspective on factors influencing acute stroke pathway.
Urban conservation education programs aim to increase knowledge and awareness towards biodiversity and to change attitudes and behaviour towards the environment. However, to date, few urban conservation education studies have evaluated to what extent these programs have managed to achieve their goals. In this study, we experimentally explored the influence of an urban conservation activity day on individual knowledge, awareness and actions towards biodiversity, in both the short and longer term.We organised three activity days in Paris (France), during which people were invited to participate in urban conservation efforts. Both quantitative (questionnaire) and qualitative (interviews) methods were employed to investigate the influence of this short urban nature experience on the relationships that city-dwellers develop with nearby biodiversity. We found a strong positive correlation between the levels of participation and an immediate interest towards local urban biodiversity. In the longer term, however, although participants claimed to have gained more knowledge, local awareness and interest for species in their daily environment, they did not seem to extend this interest to participating in other related activities. These results highlight the complexity of validating the effectiveness of this type of education program for achieving conservation goals. Although such a short activity may only have a limited environmental impact, it nevertheless seems to increase people's knowledge, awareness, interest and concern. We therefore believe that when repeated locally, these short conservation education programs could enhance people's experience with nature in cities and achieve conservation goals more fully.
ABSTRACT A species, especially when it is endangered and surrounded by anthropogenic elements, can be threatened by habitat fragmentation. Food resource availability in the species’ usual or surrogate habitats may reinforce or decrease its use of certain areas. Our objective was to to determine the influence of natural and anthropogenic variables on spatial distribution of eastern chimpanzees ( Pan troglodytes schweinfurthii ). We first determined the home range of a wild chimpanzee community (hereafter Sebitoli Chimpanzee Community [SCC]) based on global positioning system (GPS) point locations ( n = 2,586 direct observations and feces locations) collected between 2009 and 2013 in Sebitoli, Kibale National Park, Uganda. We described SCC home range using grid cells (2,959 cells of 100 m × 100 m) referencing environmental, spatial, and topographical variables ( n = 15). We then determined diet and food species abundance within their territory ( n = 63 vegetation plots and 18 months phenological survey) and predicted distribution of the 10 most foraged fruit species within SCC home range, using environmental, spatial, and topographical variables ( n = 10) by applying a maximum entropy model (maxent). We then predicted chimpanzee presence as a function of environmental, spatial, and topographical variables ( n = 15) using the maxent model and assessed its truthfulness with the kernel model, based only on GPS point locations. Chimpanzees in Sebitoli were mostly observed in a core area of 5.42 km 2 within the 25‐km 2 home range. They did not avoid forest edges in contact with human populations, especially males who used larger core areas than females. Factors with the greatest positive impact on the chimpanzee distribution model (maxent area under the curve [AUC] = 0.907) were related to 3 different food resources: 1) proximity to forest edges considered as attractive because of presence of crops cultivated by local farmers; 2) proximity to a tarmac road that crosses the SCC home range with shoulders covered by attractive terrestrial herbaceous vegetation; and 3) presence of wild forest fruiting resources. The results obtained with the maxent predictive model, applied on a fine scale, were consistent with the kernel model, based on real observations. Therefore, such an approach may be recommended for surveys or action plans interested in sustainable management of wildlife in an anthropogenic environment and may be a useful tool to better understand parameters of a prefered zone for an endangered species. © 2016 The Wildlife Society.
Economic evaluations are critical for the assessment of the efficiency and sustainability of animal health surveillance systems and the improvement of their efficiency. Methods identifying and quantifying costs and benefits incurred by public and private actors of passive surveillance systems (i.e. actors of veterinary authorities and private actors who may report clinical signs) are needed. This study presents the evaluation of perceived costs and benefits of highly pathogenic avian influenza (HPAI) passive surveillance in Vietnam. Surveys based on participatory epidemiology methods were conducted in three provinces in Vietnam to collect data on costs and benefits resulting from the reporting of HPAI suspicions to veterinary authorities. A quantitative tool based on stated preference methods and participatory techniques was developed and applied to assess the non-monetary costs and benefits. The study showed that poultry farmers are facing several options regarding the management of HPAI suspicions, besides reporting the following: treatment, sale or destruction of animals. The option of reporting was associated with uncertain outcome and transaction costs. Besides, actors anticipated the release of health information to cause a drop of markets prices. This cost was relevant at all levels, including farmers, veterinary authorities and private actors of the upstream sector (feed, chicks and medicine supply). One benefit associated with passive surveillance was the intervention of public services to clean farms and the environment to limit the disease spread. Private actors of the poultry sector valued information on HPAI suspicions (perceived as a non-monetary benefit) which was mainly obtained from other private actors and media.

BACKGROUND: Despite the increasing interest in place effect to explain health inequalities, there is currently no consensus on which kind of area-based socioeconomic measures researchers should use to assess neighborhood socioeconomic position (SEP). The study aimed to evaluate the reliability of different area-based deprivation indices (DIs) in capturing socioeconomic residential conditions of French elderly women cohort. METHODS: We assessed area-based SEP using 3 DIs: Townsend Index, French European Deprivation Index (FEDI) and French Deprivation index (FDep), among women from E3N (Etude épidémiologique auprès des femmes de la Mutuelle Générale de l'Education Nationale). DIs were derived from the 2009 French census at IRIS level (smallest geographical units in France). Educational level was used to evaluate individual-SEP. To evaluate external validity of the 3 DIs, associations between two well-established socially patterned outcomes among French elderly women (smoking and overweight) and SEP, were compared. Odd ratios were computed with generalized estimating equations to control for clustering effects from participants within the same IRIS. RESULTS: The analysis was performed among 63,888 women (aged 64, 47% ever smokers and 30% overweight). Substantial agreement was observed between the two French DIs (Kappa coefficient = 0.61) and between Townsend and FEDI (0.74) and fair agreement between Townsend and FDep (0.21). As expected among French elderly women, those with lower educational level were significantly less prone to be ever smoker (Low vs. High; OR [95% CI] = 0.43 [0.40-0.46]) and more prone to being overweight (1.89 [1.77-2.01]) than women higher educated. FDep showed expected associations at area-level for both smoking (most deprived vs. least deprived quintile; 0.77 [0.73-0.81]) and overweight (1.52 [1.44-1.62]). For FEDI opposite associations with smoking (1.13 [1.07-1.19]) and expected association with overweight (1.20 [1.13-1.28]) were observed. Townsend showed opposite associations to those expected for both smoking and overweight (1.51 [1.43-1.59]; 0.93 [0.88-0.99], respectively). CONCLUSION: FDep seemed reliable to capture socioeconomic residential conditions of the E3N women, more educated in average than general French population. Results varied strongly according to the DI with unexpected results for some of them, which suggested the importance to test external validity before studying social disparities in health in specific populations.
